As a service to our grad students at Texas A&M University, we started this bioinformatics job’s page about a month ago. We now have links to over 1800 jobs from groups around the world and we are adding about 50 jobs a week. In addition to the obvious reasons, we created the site to help us track the key required skills across industry and academia to insure that we are preparing our students for success. The vast majority of positions require hands on NGS experience, training in bioinformatics (NGS specific), computer science (programming, DB, HPC), statistics/machine learning, and biology/genetics training.

Postdoctoral studies (scholarship) in computational transcriptomics and epigenomics in acute myeloid leukemia (AML). Description of project and work. This postdoc project is a collaborative project between Andreas Lennartsson’s research team at the department of Biosciences and Nutrition, Karolinska Institutet and Sören Lehmann’s group at the Institution of Medical Sciences at Uppsala University. Andreas Lennartsson’s research group is interested in the epigenetic regulation of normal myelopoiesis and acute myeloid leukemia (AML) (https://kiedit.ki.se/en/people/andlen). The aim is to identify key epigenetic factors that regulate enhancer activity and multi-potency in hematopoietic stem cells and dissect how they contribute to the development of leukemic stem cells. The group of Sören Lehmann is a translational research group focusing on AML spanning from basic science to clinical trials and both clinicians and basic researchers are active in the group. The focus is on epigenetic dysregulation in AML with an important aim to develop new treatment strategies based on epigenetic dysregulation. The Lehmann and Lennarssons’ groups are working very closely together creating an inspiring work environment containing complementary expertise. The epigenetic machinery is often perturbed in AML and contributes to leukomogenesis via different mechanisms. Increased knowledge about the aberrant epigenetic machinery will help us to better understand the mechanisms that give rise to AML. Our common research will potentially provide tools for novel therapies. This collaborative project offers you a unique possibility to analyze AML patient samples using novel state of the art methodologies. You will bridge the clinical and preclinical research at our institutes. Duties Bioinformatics is central in our research and you will work close together with other postdocs and PhD students in both groups. You will be involved in planning experiments, final analysis and visualization of the results. You will have the possibility to participate national and international collaborations. You will analyze data from multiple technology platforms that are obtained using techniques such as Chromatin Immune Precipitation (ChIP)-sequencing, RNA-seq/CAGE, ATAC-seq and Whole Genome Bisulphite sequencing. Much of the research undertaken will work towards investigating the molecular mechanisms involved in host resistance to pathogens. The successful applicant will work across multiple BBSRC funded projects to elucidate the genetic basis of disease resistance in the first instance to the oomycete pathogens Phytophthora cactorum and Phytophthora fragariae in the octopoloid strawberry Fragaria x ananassa. An interest in the evolutionary dynamics of host-pathogen interactions would be highly desirable.  Key areas of the job  Population-level analysis of candidate resistance gene and pathogen effector genes: Familiarity with   basic population genetics approaches to detect selection from nucleotide sequences  either using between species data (e.g. PAML) and/or within species (e.g. McDonald- Kreitman  tests, Tajima’s D, haplotype tests etc)  Analysis of RNA-seq transcriptome time-course data in order to identify candidate host and effector genes which are implicated in host-pathogen interactions. Modified DNA bases play an important epigenetic role in the regulation of gene expression in development and disease. In mammals there are four different cytidine modifications in genomic DNA known to have an epigenetic function, most prominently 5-hydroxymethylcotosine. There are many more known DNA modifications, whose function remain unknown and await characterization, including of the cellular enzymes that affect these modifications, which will be the aim of the project. Our lab has a broad expertise not only in molecular cell biology and bioinformatics, but in bioanalytical chemistry, where we are using LC/MS/MS detection for modified nucleobases. Beyond mass spectrometry analysis, we will knockout candidate genes in mouse embryonic stem cells (mESCs) by the CRISPR/Cas9 genome editing technique and analyze the physiological relevance of these genes in pluripotency and during mESC in vitro differentiation by e.g. RNA sequencing. Given the biological importance of the new DNA modification, the project promises to be ground breaking, opening unexplored fields in epigenetics. This PhD project will be particularly suited for students with interest in biochemistry and/or bioorganic analytical methods, particularly mass spectrometry.

Appointees will work on an NIHfunded collaborative project between the Ismagilov and Guttman labs to study the 3-dimensional structure of nuclei in single cells across time using a combination of microfluidic technologies and molecular biology techniques. PD #1 – MOLECULAR will develop methods to comprehensively map DNA-DNA, DNA-RNA, and RNA-RNA interactions within the nucleus, as well as help implement those methods in microfluidic devices for the study of single cells. Required skills for PD #1 include: molecular biology and biochemistry and familiarity with sequencing and bioinformatics. PD #2 – MICROFLUIDICS will develop and refine microfluidic devices for performing multi-step biochemical protocols on individual cells and nuclei in order to comprehensively map DNA-DNA, DNA-RNA, and RNA-RNA interactions within the nucleus.
