Position: Assistant Professor of Biology                                                                    Stetson University seeks a molecular geneticist for a tenure-track appointment as an assistant professor. This is a full time, 9-month position, beginning in August 2017. Qualifications: A Ph.D. in genetics with demonstrated excellence in teaching undergraduates and a record of scholarly publication. Acceptable specializations include genomics, bioinformatics, epigenetics, cell and molecular biology. Background / Objectives  The focus of our group involves the development of methods for the analysis of high-throughput sequencing data (including Illumina, PacBio and Oxford Nanopore data), as well as the application of these methods in plant genetics/genomics. We develop new and creative methods to analyze genomes including reconstruction of the genome sequence (genome assembly) and analysis of differences to other genomes (genome comparison) covering all topics of sequence bioinformatics. We apply these methods to understand the dynamics of genomes and how they change over time - in short term over a few generations as well as over long evolutionary scales - as well as how these genomic differences encode for differences in the phenotypes. The initial project of the selected candidate will include the analysis and comparison of plants from an inter-species cross between two related plants. We will analyze how the chromosomes of such hybrid plants (each cell carries the genomes of two species) rearrange and mutate over the initial generation after crossing. It is known that the combination of chromosome sets of different species leads to drastic rearrangements. However, it is not clear how and what speed these mutations are introduced happens. The candidate will be involved in design of the sequence experiment, computational data analyses (including development of methods and approaches) of the genomes and interpretation of the results as well as in defining follow-up experiments. Background / Objectives Our focus is to unravel mechanisms in plant-microbe and microbe-microbe interactions that shape microbial community networks. For this, we work on the model plant Arabidopsis thaliana and have collected samples over several years from field plantings and wild populations. We have accessed a significant number of microbial isolates covering bacteria, fungi and protists. Using various high throughput sequencing techniques, we are characterizing microbial diversity and microbial functions and using statistical approaches to infer community structures. Models built from these data are used to generate hypothesis which are tested using reconstitution biology in gnotobiotic systems to reconstruct microbial networks in the laboratory. These approaches are combined with plant genetics to identify molecular mechanisms relevant for evolving and structuring microbial communities on plants. The selected candidates will use a combination of molecular biology, microbiology, genetics and computational biology. The candidates will be involved in sampling trips in the field, processing of samples for sequencing and computational data analyses, as well as microbial reconstitution assays. Methods will be adapted and developed according to needs for rigorously testing inferred hypothesis. Our lab is in the Department of Genetics and Genomic Sciences and the Institute for Genomics and Multi-scale Biology. Our lab (80% computation + 20% experimental) pioneered the fast growing field of bacterial epigenomics with different forms of DNA methylations (e.g. 6mA, 4mC) beyond 5mC (the one extensively studied in human). Recent work by us and others discovered that not only does 6mA exists in eukaryotes including human, but it also has significant functional roles. A major focus of our lab is to explore this young and promising field of 6mA epigenomes, discover other novel types of DNA modifications, their relationship to well-studied DNA/histone modifications, and make fundamentally new discoveries about human diseases: infectious diseases, cancers and mental disorders. We have unique expertise in the use of third generation sequencing (single molecule real-time, ~20kbp read length, and the emerging nanopore technique) with advantages of detecting different types of DNA modifications, single molecule-level epigenetic phasing, full-length transcript isoforms, complex structural variations. Successful candidates will have unique opportunities to i) build on our unique expertise, large scale collection of clinically relevant samples and a strong network of collaborators, ii) take the lead role in multiple projects on the innovative use of third-generation sequencing and systems biology to pioneer the mapping and characterization of novel forms of DNA methylations in eukaryotic genomes for both basic biology and clinical applications. Bioinformatician / Population Geneticist Job Summary  A bioinformatician/ population geneticist is required to undertake genomics research on perennial fruit species and their pathogens and pests. Much of the research undertaken will work towards investigating the molecular mechanisms involved in host resistance to pathogens. The successful applicant will work across multiple BBSRC funded projects to elucidate the genetic basis of disease resistance in the first instance to the oomycete pathogens Phytophthora cactorum and Phytophthora fragariae in the octopoloid strawberry Fragaria x ananassa. An interest in the evolutionary dynamics of host-pathogen interactions would be highly desirable.  Key areas of the job  Population-level analysis of candidate resistance gene and pathogen effector genes: Familiarity with   basic population genetics approaches to detect selection from nucleotide sequences  either using between species data (e.g. PAML) and/or within species (e.g. McDonald- Kreitman  tests, Tajima’s D, haplotype tests etc)  Analysis of RNA-seq transcriptome time-course data in order to identify candidate host and effector genes which are implicated in host-pathogen interactions. Analysis of gene regulatory networks is an important component of this work, linking expression to genes with QTL and analysing subgenome-specific patterns of expression variation Quantitative genetics analysis of disease resistance using mixed modelling approaches- a working knowledge of mixed-model approaches to the analysis of quantitative trait data and genotypic data to identify genetic variants contributing to variation in complex traits Developing national and international collaborations with other organisations involved in genomics and bioinformatics research on horticultural crops  Publishing results in high impact refereed journals and giving presentations at national and international conferences  Working in accordance with EMR’s Health and Safety Objectives, comply with EMQA (East Malling Quality Assurance) requirements and contribute to EMR’s corporate responsibilities
