The Max Planck Institute for Plant Breeding Research (MPIPZ) in Cologne, Germany, invites applications for a PhD position in the field of bioinformatics, genome assembly and plant genomics. The position is available in the Genome Plasticity and Computational Genetics headed by Dr Korbinian Schneeberger. Background / Objectives  The focus of our group involves the development of methods for the analysis of high-throughput sequencing data (including Illumina, PacBio and Oxford Nanopore data), as well as the application of these methods in plant genetics/genomics. We develop new and creative methods to analyze genomes including reconstruction of the genome sequence (genome assembly) and analysis of differences to other genomes (genome comparison) covering all topics of sequence bioinformatics. We apply these methods to understand the dynamics of genomes and how they change over time - in short term over a few generations as well as over long evolutionary scales - as well as how these genomic differences encode for differences in the phenotypes. The initial project of the selected candidate will include the analysis and comparison of plants from an inter-species cross between two related plants. We will analyze how the chromosomes of such hybrid plants (each cell carries the genomes of two species) rearrange and mutate over the initial generation after crossing. It is known that the combination of chromosome sets of different species leads to drastic rearrangements. However, it is not clear how and what speed these mutations are introduced happens. The candidate will be involved in design of the sequence experiment, computational data analyses (including development of methods and approaches) of the genomes and interpretation of the results as well as in defining follow-up experiments. Payment / Position  The position is available immediately. Selected candidates will be invited for interview. Salary and working hours are in accordance with the funding guidelines of the Max Planck Society for junior scientists. Working hours are fulltime; salary is 50 % of E13 TVöD-Bund. This postdoc project is a collaborative project between Andreas Lennartsson’s research team at the department of Biosciences and Nutrition, Karolinska Institutet and Sören Lehmann’s group at the Institution of Medical Sciences at Uppsala University. Andreas Lennartsson’s research group is interested in the epigenetic regulation of normal myelopoiesis and acute myeloid leukemia (AML) (https://kiedit.ki.se/en/people/andlen). The aim is to identify key epigenetic factors that regulate enhancer activity and multi-potency in hematopoietic stem cells and dissect how they contribute to the development of leukemic stem cells. The group of Sören Lehmann is a translational research group focusing on AML spanning from basic science to clinical trials and both clinicians and basic researchers are active in the group. The focus is on epigenetic dysregulation in AML with an important aim to develop new treatment strategies based on epigenetic dysregulation. The Lehmann and Lennarssons’ groups are working very closely together creating an inspiring work environment containing complementary expertise. The epigenetic machinery is often perturbed in AML and contributes to leukomogenesis via different mechanisms. Increased knowledge about the aberrant epigenetic machinery will help us to better understand the mechanisms that give rise to AML. Our common research will potentially provide tools for novel therapies. This collaborative project offers you a unique possibility to analyze AML patient samples using novel state of the art methodologies. You will bridge the clinical and preclinical research at our institutes. Duties Bioinformatics is central in our research and you will work close together with other postdocs and PhD students in both groups. You will be involved in planning experiments, final analysis and visualization of the results. You will have the possibility to participate national and international collaborations. Modified DNA bases play an important epigenetic role in the regulation of gene expression in development and disease. In mammals there are four different cytidine modifications in genomic DNA known to have an epigenetic function, most prominently 5-hydroxymethylcotosine. There are many more known DNA modifications, whose function remain unknown and await characterization, including of the cellular enzymes that affect these modifications, which will be the aim of the project. Our lab has a broad expertise not only in molecular cell biology and bioinformatics, but in bioanalytical chemistry, where we are using LC/MS/MS detection for modified nucleobases. Beyond mass spectrometry analysis, we will knockout candidate genes in mouse embryonic stem cells (mESCs) by the CRISPR/Cas9 genome editing technique and analyze the physiological relevance of these genes in pluripotency and during mESC in vitro differentiation by e.g. RNA sequencing. Given the biological importance of the new DNA modification, the project promises to be ground breaking, opening unexplored fields in epigenetics. This PhD project will be particularly suited for students with interest in biochemistry and/or bioorganic analytical methods, particularly mass spectrometry.

Two postdoctoral positions are available at the new Clinical Bioinformatics lab at Imagine Institute for Genetic diseases, headed by Dr. Antonio Rausell. Job description Imagine is an interdisciplinary research center focused on human genetic diseases located at the Necker Hospital campus in the heart of Paris. Imagine is affiliated with the Université Paris Descartes (Sorbonne Paris Cité), the INSERM French National Institute for Medical Research and the Paris Public Hospitals Group (Assistance Publique-Hôpitaux de Paris). Imagine has recently launched a new research Laboratory in Clinical Bioinformatics under the direction of Dr. Antonio Rausell. The laboratory develops statistical methods and bioinformatics pipelines with a clinical focus on the following two main research lines: 1) Computational assessment and prioritization of human rare genetic variants with a potential clinical impact and application to disease-specific sequencing projects. Both coding and non-coding variants will be considered. The work will integrate large-scale genome/exome sequencing, transcriptomes (RNA-seq), high-throughput proteomics (mass spectrometry), immune phenotyping and clinical datasets both from public and in-house sources. Development of predictive tools will include machine-learning techniques such as Bayesian classifiers and SVMs. The goal is implementing software to help decision-making at the clinic. 2) Statistical analyses of high-dimensional single-cell data of human cells (mainly single-cell RNA-seq) with a focus on immune disorders and susceptibility to infectious diseases. Computational methods will be developed to cope with different noise sources and complex experimental designs: e.g. multiple conditions/stimuli and time points, simultaneous analyses of host and intracellular pathogens and several read-outs from the same cells, e.g.: genome and transcriptome, transcriptome and proteome, etc. The goal is the identification of cell markers with clinical value for diagnosis and treatment. In this context, the Clinical Bioinformatics lab is hiring two postdocs with complementary expertise in order to i) take the lead in one of the two previous research lines, ii) being able to assist the other line with specific skills if needed, and iii) set up the suite of common data and pipelines to build the core’s lab. The Facility provides state-of-the-art laboratory and computational support for translational research that harnesses genome information to advance disease diagnostics, prognosis and treatment. The Facility provides access to the latest next-generation sequencing (NGS) platforms including the Illumina HiSeq and MiSeq. It is responsible for the management and processing of NGS data and carries out bioinformatics analysis of large-scale genomic data sets. It develops and maintains computational workflows for NGS data processing and analysis utilising cutting edge bioinformatics tools and high-performance computing resources. The post is funded by the Imperial Biomedical Research Centre (BRC) to support the investigation of the genetic basis of common and rare human diseases using state-of-the-art genome technologies. The successful applicant will lead the bioinformatics support within the Facility and work with clinicians and scientists from groups across the Faculty of Medicine and the BRC Genomics Facility to analyse large-scale genomic datasets predominantly obtained by NGS based approaches such as whole-genome and exome re-sequencing, RNA-seq and ChIP-seq. The ability to make strategic contributions to experimental design and assist clinicians and scientists with data interpretation are key requirements of the post. The ideal candidate will have a degree in a biomedical science and an equivalent qualification and proven track record in bioinformatics or a closely related discipline.
